There are three different songs that I know of, and they tell three different stories. The oldest one paints Jones as a hero, a later one says he was a union-busting scab and deserved what he got, and the Grateful Dead version (lyric by Robert Hunter) says he was high on cocaine, and also mentions a lady in red (ie a professional lady).
