Where is Holly? Has she become the ship’s captain, perchance? Is that why the ship’s computer is insane and thinks it’s Lyn?
So what does Wally do now? One does not get the feeling that he’s the type to give up that easily.
Either Holly will be rescued or Wally will discover that she has died and will learn how as per Jim’s prediction back from the ‘Unity’ thread of Endtown. Also that ‘The Menagerie’ vibe has returned, the OST version, only Holly will have embraced her illusion and is ‘reunited’ with Lyn.
If you want further confirmation, the strip starts with a clear view that they are off the ship. The illusions started upon their entry into the vessel, Wally lost his Dittos, but only when they where practically touching that hunk of metal.
Basically, the thing is starving. That’s why it replicated Lin and sought new personalities to replicate. What we see outside the ship is real, and the real Holly knows she’s committed irreparable damage. I’ll also link the panel that further reinforces this theory. (When they first see her before she mutated.) i.e. “God.. Have I ever REALLY known her?”
Further more, I notice that Holly is holding onto Wally’s shoulder in panel 2. He gently removes her grasp, as if to say “enough, let go and stop hiding.”

Holly once told Linda that she spent a lot of time in the clock tower after she came to Endtown and people watched. I think she decided to become the loving giving Holly we knew (or at least some of us knew) after she came down to join the rest of mutanity. I think she still got into the role, believed that was who she was. I suspect the reason she snapped during the milk trial was being incarcerated with little to occupy her mind. She had two much time to think and that worked on her. I also think her treatment during the trial made her wonder if the people of Endtown deserved a loving giving Holly. I’ve wondered about that over much less.
You know, I was just thinking of a potential endless spring of remorse, sadness, terror, and abandonment issues… A certain AI, even if it’s AI, still demonstrated some emotional capacities (such as its disdain for its previous captain).
It could be the AI itself pretending to be Holly so it could escape its own hell of starving to death on negativity. It would know from Holly’s mind how happy she was with Wally, and want that for itself. It could also be impersonating her because she had an accident it doesn’t want Wally to know about.
